Njikoka sits on the Awka uplands at 180–280 m elevation, bounded north by Anambra East, west by Idemili North, south by Anaocha and east by Awka South. Streams of the Mamu and Idemili systems drain the area. Soils are red lateritic, supporting palm-oil and cassava cultivation.

The Onitsha–Enugu expressway passes immediately north of the LGA, with Abagana accessible via the Onitsha–Awka road. Akanu Ibiam International Airport (Enugu) is 65 km north-east and Asaba International Airport is 30 km west.
